I would suggest anything with a firm backup / desktop syncing solution and versioning system. SharePoint and Connection do fit the requirements as does many other systems. If you have one of them for free because you have the rest of the suite then use that. Other than that…

IF your issues are in user interface there are plenty of clients for SharePoint that ease its use, like harmon.ie or Colligo. Otherwise Office 365 and some metadata organization, view and proper taxonomy should make your SharePoint work exactly for your needs .
